Double encoded requests on apache 2.4

Since 12.85, gitlab!25877 (merged) has pre-encoded -/refs/*/log_tree/ and -/tree/ requests. These need to be excluded from the NE flag, like the api requests, or we get double encoding (%252F in logs) of these requests
