Suggest removing MacPorts when moving to asdf-managed dependencies

What does this Merge Request do and why?

For folks that want the best experience of GDK automation, this adds documentation around MacPorts removal.

I've added it here because it seems like the best place for someone that's looking to change an existing set up.

While here, I've moved the troubleshooting.md file into its own directory, because I think we need to start breaking it up.
