Suggest gdk root to run reconfigures

What does this merge request do and why?

The MR updates the documentation to suggest running configuration and reconfigure from the GDK root since that's where the duo-workflow-executor and duo-workflow-service folders are located. Otherwise, if run from gitlab subfolder, the reconfigure throws.
