Resolve "Migrate merge_request_metrics.id to bigint - flaky test"

What does this MR do and why?

In this merge request, we are fixing a flaky test. More info here: #415998 (comment 1441145412)

To fix this, we ensure the database is in the correct state before we run the migration.
