Make protected_ci_variables setting enabled by default

What does this MR do?

We are making this flag in admin area enabled by default:

When that flag is enabled by an admin, we will show this warning and have this behavior:

• The MR includes necessary changes to maintain consistency between UI, API, email, or other methods
