Use --local for setting bundle config

What does this MR do?

This is a followup to !55170 (merged), since during the review of gitaly!3199 (merged) @toon noted, that not using --local sets the option globally. This didn't come up during my testing, sorry.

This MR also changes the needed lines in doc/update/patch_versions.md, which I somehow forgot in !55170 (merged).
