Add command to remove missing directory

What does this MR do?

Following our instruction to run sudo gitlab-ctl cleanse to clean up all GitLab data, I found that /opt/gitlab still remained on the server afterwards. (Ubuntu 20.04)

cleanse is part of omnibus-ctl, not a custom gitlab-ctl command, and it doesn't remove the base_path directory.

This MR adds a step to the docs to also remove the /opt/gitlab directory.
