Add apply flag to praefect remove-repository subcommand

What does this MR do?

In gitaly!4054 (merged), we changed the praefect remove-repository subcommand to be dry-run by default, and added a flag apply which when used would actually remove the repository from the database and disk.

This omnibus change supports the apply flag.
